Pat cod dry with paper towels; season all sides with salt and pepper.
In a 13" x 9" baking dish, combine lemon, garlic, thyme, tomatoes, oil, and pepper flakes. Toss to coat and spread in an even layer. Nestle cod pieces into baking dish.
